GenomeMapper
GenomeMapper is a short read mapping tool designed for accurate read alignments. It quickly aligns millions of reads either with ungapped or gapped alignments. This version of GenomeMapper can be used to align against multiple genomes simulanteously. If you are unsure which one is the appropriate GenomeMapper, you might want to use the other one: GenomeMapper against single reference sequences.

Test data, including a pre-hashed genome graph and A. thaliana short reads, can be downloaded here.
Attention, this file is 1.1 GB large. In order to unpack it you will need 3.0 GB of disc space.
